The First Destruction of New York City was thought to be caused by aliens whilst Fry was frozen. While he is in the cryogenic freezing chamber, some ships are seen through the window destroying Old New York. However the truth isn't found out until 3007. Nudar and the scammers discover time travel and force Bender to steal the riches of the world. Bender travelled back in time and stole the Nobel Peace Prize. He is chased by the Swedish Air Force towards New York where he multiplies his ships and destroys the city during his escape.
After the invasion, there is a medieval era. Since "Space Pilot 3000" shows that "Get 24th century on his ass" has the same meaning as "Get medieval on his ass", it can be assumed that this invasion happened in the 24th century. This is supported by the fact that in Bender's Big Score, it is shown that it happened in 2308.
According to a deleted scene from "The Mutants Are Revolting", it was the First Destruction of New York that trapped workers in the sewers, causing them to gradually become sewer mutants.
